Alternator whine is usually due to bad ground for the amp (so pick another spot or try cleaning up the metal at the ground point).

Also you are running a Pioneer unit so this is another possibility. It's possible you blew the pico fuse in the unit. (you can search (google) on pioneer and pico fuse problem).

Ground the rca's and that is one way to fix your problem without sending the headunit in for the fuse to be replaced.
